I created an .eps file from Macromedia Freehand MX. The color in the file was 100C 0M 6Y 6K. When this file is opened in Adobe Illustrator the color changes to 100C 34M 4Y 0K.
Any ideas why this would happen?
Not sure why this would happen, especially if your Macromedia file was vector. It's an easy fix, however. Just select all and change the color in question in your swatches pallett back to the cmyk values you want. Should change all instances of that color.
If the Macromedia image is placed in an illustrator doc, it's then a result of being turned into an 8-bit lo res image, which would explain the color shift.
Was the original cmyk color created from a pantone?

Is your Illustrator document set to CMYK colorspace? Go to File/Document Color Mode to find out. Make sure it's not RGB.
Thank you. Your last question made me check as to how the original Freehand eps was exported. Sure enough it was RGB instead of CMYK, which made the difference when the eps was opened in Illustrator.
