Boot to your OS X install DVD (Leopard?)
Run Disk Utility from the menus.
Choose Repair Disk (different from Repair Disk Permissions.
Run that until it finds no problems.

If there's problems that Disk Utility can't repair, you should backup your important files (if you need to do that), then erase the drive, and reinstall your system and other software.
Or, if you have access to Disk Warrior, you can try that for help.

If no problems are found on the hard drive, then I would go forward with the OS X install, choosing the option to Archive & Install. Don't forget to choose to keep your settings on that options screen.

After the install, and everything is working OK, you can trash the Previous Systems folder that you created with the Archive & Install.

Make sure that your hard drive keeps enough free space. Minimum 10-15% space free is a good goal.

Let me know how it goes...
