I am using Illustrator CS2 on a dual 2.7 GHz PowerPC G5 with 3.5 GB DDR SDRAM and am running OSX Version 10.4.8. The issue I am having is that when I go to apply a stroke to the inside of a simple shape, sometimes it works and sometimes it does not. The pallette tells me it is aligned to the inside but it remains centered. All of the shapes were drawn with the shape tools and none of them are grouped or contain complex or compound paths. They are simple squares, circles, rectangles, ovals, and triangles. When drawing the design I copy and pasted the shapes over and over again--not sure if that has anything to do with it. I've tried cutting and pasting into a new doc with the same results, sometimes it works and sometimes it does not. Is this a bug?

Howdy!
Sounds like you have multiple shapes copied in one spot and you're only affecting one of them with the stroke centering.
Try the centering (or just inside) on the stroke on just one object. If that works, you know this is the issue.

Oh, sorry, I should have mentioned that I tried that. It's seems pretty random, some shapes will change and some will say that they changed the stroke to the inside when it's not. This happens even when they are selected individually.

Put two of the images side by side. Apply the stroke detail to each, in exactly the same way. Click each, one at a time and see if the style sticks. If not, you may have to repair permissions on your hard drive...

If I create a few new shapes in a new document it seems to work. I also noticed that the pull down menu for the stroke size does not always work (sometimes I have to type in the stroke size to get it to apply the stroke). The stroke detail does not work on my existing document which has at least a hundred shapes in it. I do repair my permissions fairly often--maybe I'm not doing it right?

Sounds like you're doing permissions correctly.
I'd recommend first trashing your Illustrator preference and plist files. Be advised this will reset all your toolboxes and settings to default:
quit illustrator/search for "illustrator"/drag all .plist and .pref files you find to your desktop/restart illustrator
I'm hoping you have a partially corrupt Illustrator preference file. I have noticed with strokes especially that Illustrator never remembers your setting from item to item.
