Some programs seem to install all in one place and others seem to be scattered in Libraries. It makes upgrading, deleting and modifying a real pain. Is there any way of knowing if a program is "scattered"? I'd like to partition with only the OS and a minimum of programs on the main partition. I guess "Applications" are really just shortcuts yet some new programs I've installed get put there in a folder. Confusing.
But there seems to be only one file under each Application. Where are the others? In the Library? And the System Library or the User Library? Yes, I realize the libraries must be left intact. How to know if the Application has files in one of the Libraries - and which one?
What is an "Apple app"? Are some of the OSX programs integrated with the OS like Internet (Insecure) Explorer is with Windows?

A good number of applications for OS X system are packages.
If you're using a two button mouse, right click on the Application and you'll see 'Show Package Contents' in the sub menu. If you have a single button mouse, hold the Control key and click. Most apps keep most of their files within. Some have files in Application Support in the Libraries. Most all have Preference files.
Just browse through the Libraries and see what's there to get familiar. Just don't remove anything.
In the User>Lbrary>Preference folder, most apps put a Preference file (plist) there. The first thing to do if you have a problem with an app is to trash it's plist file. A new one will be generated the next time the app is opened.
Apple apps are iChat, Itunes, iPhoto, Safari, iCal, AddressBook, etc. Any app Apple supplies.
Most Apple apps are intregrated with the system so they can interact with the system and each other in some ways. You'll see as you use the system.
It's very unlike Internet Explorer on Windows, at least in my expierence. I once deleted IE from my PC and then had no window system and had to reinstall the system. Won't happen with OS X if you delet Safari.
You can sloe use different browser if you want, you're not stuck with safari. I use Firefox and like it better;
