I was using one of my two hard drives as an internal BackUp using an auto backup program. Program didn't seem to work too well, though.

I've decided to wipe the BU drive and do my BUs manually, but when I try to delete the existing files on the BU drive I get message "could not complete request because owned by root" or some such nonsense.

How do I get around this?

What you want to do is use Disk Utility and Erase the backup drive.

I don't know what backup software you were using, but for a setup like yours (I have a similar one at home) I use Deja Vu (versiontracker.com.)
