when I use Disk Utility to check permissions I get this statement at the end:

Warning: SUID file "System/Library/CoreServices/RemoteManagement/ARDAgent.app/Contents/MacOS/ARDAgent" has been modified and will not be repaired.

What does this mean? What should I do?

Do you use Apple Remote Desktop? If not, you can delete the offending file (ardagent.app). If you do use this file, you can reinstall with Pacifist, or a custom client install.

However, I think you can safely ignore this if it is causing no further problems.
