It appears to be only in the body copy. Where are these system fonts located & which fonts should be included?

Depends on which font you choose to use for viewing messages. Check Mail preferences for your preferred Message Font. System fonts are in the Fonts folder in System>Library. Additional fonts are in the main Library (for all users) and your home Library (for you alone).

We are in the process of converting from OS9 to OS10.3.9, from Quark 4.11 to Indesign CS 3.0. We also purchased thousands of open type fonts.
In an attempt to manage the fonts I moved or removed the system font that effects mail.
In my System:Library:Fonts is Geneva, Keyboard, Last Resort, Lucida Grande, Monaco.
I removed Helvetica.dfont because I had a helvetica type 1 in my Library:Fonts folder.
Will mail pull from that folder, or does the font need to be in the System:Fonts folder?

That seems unusually few fonts in the System folder. In any case, I recommend you not remove any fonts from System. Many of them are required for proper functioning of the computer.

Generally, an item in the user library will override an identical item in the main library, which will override an identical item in the system library. However, if the items have different names/extensions, they will not be substituted this way.
