My computer has three COM ports, two serial ports and one for the internel modem. My problem is that both of my serial ports are labeled COM1 and the port for the internel modem is labeled COM2. My serial mouse takes up one of the serial COM port. My problem is that I can not access the other serial port because they are both labeled COM1. I need to relabel the second serial port COM2 and the port with the modem to COM3.

OK, this may be a little complicated.... but I'll try to explain it...
All current computers have 2 com ports... 1 and 2. 3 and 4 are "shadows" of 1 and 2... if your mouse is on 1, and the modem is on 3, you can't use the com ports simultaneously.... it will just lock your pc. In retrospect, if you have a digital camera on com port 2 and your modem on com port 4, they will lock the pc up if you try to use both of them simultaneously.
What are you trying to hook up to the second port?
Here is how you would make the second port live: open the case, remove the modem card, and make sure it is jumpered to com 3 (or 4, however you like). Make sure both external ports plug into the motherboard. Go in to the bios and make sure both com ports are enabled. Boot the system. Go into my computer, control panel and choose add/remove hardware. Let it detect, it should see the new port. Then, reinstall your modem... let the system see it at com3... if the system doesn't detect it, it won't work more than likely.
If the modem is on 3 and the mouse is on 1, remember, it won't work. That is why the modem is on 2.. if you put the modem on 4, you can use a device on 2, you just can't use them at the same time.....
