We recently upgraded to OS 10.4, just an upgrade not a clean install, and we are now having freeze ups with our font agent pro and login problems to our job server. Is there anything we can now do or should have done originally.

Archive & Install would have been cleaner than Upgrade. Besides doing that now, have you already run Software Update as much as possible? Have you repaired permissions? Are there updates to Font Agent Pro and your job server that are required for Tiger support?

Is it too late to do an archive and install now? When you do a clean install does that require you to re-install all of your applications gaing, like start from square 1, should we update to font agent 4, we have version 3.3

Archive & Install is the OS X equivalent of Clean Install on OS 9. It archives your System folder, replacing it with a new one, and keeps your user data and applications in place. It's fully explained in the installer.
FontAgent 3.3 is supposed to be compatible with Tiger. Have you updated to 3.3.2?

we have little knowledge of this process, do we need to uninstall the upgrade and then just put the cd back in and follow the instructions.

Just restart from the disc again and follow the instructions. Click Options on the destination screen and consider customizing on the next panel, if you don't need various language localizations or printer drivers.
(Your technical level is listed in your macosx.com user profile as Expert. You might want to change it.)

do we need to backup somehow before we do this, sorry for the constant questions, i really do appreciate all of your hepl.

You can change it in the User Control Panel, linked from the Account page.
Backing up is always a good idea. No one shouldn't. Here, specifically, I think data loss during OS X installation is pretty rare.
