I'm using the latest OS X with a Mac Mini 1.25 ghz, 1 gb ram, and a 120 gb 3.5" IDE hard drive with a 2.5" > 3.5" IDE adapter. It would seem that every time I'm on a flash site the cpu fan goes nuts. Is there anything I can do?

Any activity which uses significant CPU cycles and/or extensive reads/write from/to disk drives will drive up temperature and possibly trigger the fans in your Mini.
For example, as I write this on a MacBook Pro the CPU utilization is 2.5% and my CoreDuop temperature is 122 degrees F.
The minute I go to the ESPN web site my CPU goes to > 33% and temperature climbs up over 135 degrees.
I do not know the characteristics of your Mac Mini, nor the power management settings in your firmware. But a step you might try is to see what your power management settings are currently, paying particular attention to disk spin down and (if applicable) CPU speed setting (auto, high, etc.).

Power Management? Do you mean System Preferences > Energy Saver?
There are no CPU speed settings though there.
There are no Sleep options on. Yet still it seems to be a little slow when I start it start in the morning even though its been on all night.
